for the father to be named he must be present at the registration

could she have been adopted?

as you have spent alot of time on this... i know what i'd do now.... i spend some time investigating all the williams families in toxteth, i bet there is not many real family's just lots of relations all belonging to each other,,,,, you need to find the benjamin link, an uncle? some mothers on their childs birth cert where no father was present put thier own fathers name down, had that before already....

Just found out today that hubbys great gran was not the child of her husband.

He disappeared and she was housekeeper for him

I think your best shot is to call the churh and see who organised her plot... what about the church they married in, might there be more detail in their register... she might have had to prove DoB etc?
