Hi everyone,
Thank you so much for your help - there are certainly new leads in here for me to explore :)
The confusion for me was due to his father not being named on his birth certificate but it's looking likely that it was Shepherd. Looks like Elizabeth was not married when Samuel was born...

Re the 1891 census -
that 6-yr-old Edward isn't the Samuel Edward we're looking for . Wrong YOB, anyway.
This will be Edward's birth:

Must be the right family, though, as there's only one marriage showing for an Edward Shepherd to an Elizabeth Howarth.
I don't know the answer to the Harriet problem, however.

Not sure what relation he is, though. He's too old to be a son of Elizabeth - unless she was only about 13? Not impossible, I suppose.
That would indeed make him a brother-in-law of Edward, as stated on the census.
EDIT: No, it wouldn't. It would make him a stepson of Edward.
I don't see him in other censuses - so far.

You'd have to buy a copy of Elizabeth & Edward's marriage cert to find out her father's name before we can find anything about her before marriage.
There are several Elizabeth Howarths born c1856 in Manchester.
