From Rootsweb:
"Wives travelling with husbands at sea (Captains, that is), was not uncommon in the 19th century. I have an almost complete run of the "Illustrated London News" from 1842-1900, and there are, quite literally, hundreds of instances within the pages of the magazine of spouses sailing together (with children, too, in some cases). "
Also from Rootsweb:
"I have found an interesting book that details life under sail in the merchant navy in the 1800s. Surprisingly it is about the women who accompanied their captain husbands/fathers on voyages to near and far places. Diaries, journals, and letters from these women have survived in some cases and provide much interesting information about life aboard ship--conditions, storms, diets, routines, passenger accommodations, etc. The women called themselves "sister sailors," and apparently their presence on trips was not at all uncommon, often including their children.
"Hen Frigates: Wives of Merchant Captains Under Sail" by Joan Druett (a writer about maritime affairs in the 1800s and 1900s). Pub. by Simon & Schuster, NYC, 1998, Illus. Ron Pruett (a maritime artist) ISBN: 0-684-83968-7
I think these diaries are more full and honest than the logs we generally get from ships' masters. I found the book very interesting."

So if he was a Master Mariner there is a chance Ann C travelled with him. Some wives did, and that would explain why you can't find them on the censuses.

Hi Elaine,
Let us know if the death cert gives anything of interest or more to follow up on please. Interesting family though - John Bridge Pye gets quite a lot of mentions in his childrens/ggchildrens obits so I wonder why? Maybe he was a prominent figure in the area at the time.
Incidently, you'll find Charlottes marriage to plain Daniel Wells on Lancashireopc site - and his birth there as well. Don't know where the Butler came into his name though. National archives has Daniel as an AB serving in 1804 at the battle of Trafalgar..

Can I firstly say a big ‘thank you’ to everyone who has replied.
I have only just, this last week, found out the date of death for Ann and so last night I sent off for the certificate…..hopefully it may give me a little more information. Ann had a brother called Edmund, born 1790, and the death of John Bridge Pye in 1858 (see below)
Name: PYE, John Bridge Registration district: Liverpool County: Lancashire Year of registration: 1858 Quarter of registration: Jul-Aug-Sep Volume no: 8B Page no: 178
This is actually Edmund’s son….died the same year as Ann (his aunt)
I have added the complete gravestone wording: Large upright sand-stone, round top, square shoulders. Sacred to the memory / of / Ann Clarissa MILTON, / daughter of the late John Bridge PYE, / died September 3rd 1858, / aged 76 years. / Daniel Butler WELLS, / died 22nd April 1865, aged 76. / Also Alexander James WELLS, / son of the above, / died 26th August 1891, aged 71. / Margaret Alice, / died 9th Decr 1866, aged 7 years, / Jessie Elizabeth, / died Easter Sunday 1868, aged 10 years. / Children of the above Alexander WELLS, / Jesus: called the children to himself / St Matt. XV111. Verse 2.
The name Wells meant nothing to me….never heard it mentioned by the Pye family….I will now look into finding the information with regard to Charlotte Jane Pye (Ann’s sister) marrying into the Wells family.
Have never heard mention of ……John Bridge Pye, late of Liverpool & Barbados….either!
Seems very strange that Ann and her husband seemed to disappear 'into an ether'
Many thanks, to you all, once again,
Elaine

So, she was buried with her b-i-l Daniel Butler Wells (married to Charlotte Pye) and the D B Wells referred to in the newspaper obituary, and some of his children.
It may be worth trying to track Daniel through the 1841/51 census to see if Ann Clarrisa was with the family.

I see from Lancashireopc she had a number of siblings - these extracts fromLiverpool Mercury may be of interest:
17/1/1834 - Thurs 19th (drowned) on board the barque Brothers in Carmarthen Bay, John Bridge Wells, 20, grandson of the late John Bridge Pie, music seller of this town.
20/5/1853 - May 15 Gresford nr Wrexham, Charlotte Jane Lee (26) 2nd daughter of D B Wells & g/d of John Bridge Pye, late of Liverpool & Barbados
15/10/1856 - Oct 10, Clarrisa Ann Hanford, 11, at her grandfathers residence Erskine Street ggd of JBP, Esq, later of Liverpool & Barbados
Added - there is a will on national archives site 25/5/1814, which shows both Ann's parents were dead by then - extract:
Probate Copy of Will of Edmund Newman Kershaw of Heskin Hall, esq. -- to sister or reputed sister Charlotte Bamford £2000. To children of Margaret wife of John Bridge Pye of Liverpool, musician, both decd, £500.

The only possible I can find is on the 1851 census - age is out, but birth place correct:
Ann C Milton Age: 56 Estimated Birth Year: abt 1795 Relation: Head Gender: F (Female) Where born: Walton on the Hill, Lancashire, England Civil parish: Liverpool Town: Liverpool County/Island: Lancashire Country: England Street Address: <<62 Lowther street

If Sylvia is correct and there was a marriage break-up then she may have registered as a widow.
