The baptism record doesn't say that Margaret was his wife - merely that she was the child's mother.

His saying he was a bachelor when he married Eliza need not be true...............he was a long way from where he was born, and where people knew him

Also, rather bizarrely, he seems to have married Eliza Fell twice. 1847 and 1860

I also found the info from Maddie on Janet Bell Binning Donaldson interesting, giving a different wife for John. Do you think he could've been married twice, although it does say on his marriage to Eliza Fell that he was a bachelor.
