The owner of a tree on Ancestry thinks your Walter and Martha had a son John William.
However, they have picked the wrong child - presumably before GRO allowed us to see mms:
PATCHETT, JOHN WILLIAM mms RUTHERFORD GRO Reference: 1899 M Quarter in BRAMLEY Volume 09B Page 331
And death:
PATCHETT, JOHN WILLIAM 0 GRO Reference: 1899 S Quarter in BRAMLEY Volume 09B Page 244
They give a christening record as proof. However, it's the christening of the Patchett/Rutherford child, and gives the parents names correctly as John & Maria, which doesn't prevent the tree owner thinking he's Walter & Martha's son.
The fact that they think W & M had a son of that name is interesting - I wonder if they're going by the gravestone.

There is this John William who seems to have died around the correct age (6 months), in the correct area: Marriages Dec 1895 (>99%) Linklater Martha Bradford, Y. 9b 41 Scan available - click to view Padgett Walter Bradford, Y. 9b 41 Scan available - click to view
Results: Name: Mother's Maiden Surname: Order: PADGETT, JOHN WILLIAM LINKLATER Order GRO Reference: 1897 D Quarter in BRADFORD Volume 09B Page 4

I know that is not Walter (son of John William), but perhaps he was a close relative? - Do you know of another Walter in this family?

Willie and Gertrude weren't married - she is his partner only. Nor is she the mother of the children.
Willie's on his own with a family of boarders in 1911 - but says married:
Willie Patchett in the 1911 England Census Name: Willie Patchett Age in 1911: 32 Estimated Birth Year: abt 1879 Relation to Head: Head Gender: Male Birth Place: Pudsey, Yorkshire, England Civil Parish: West ArdsleyCounty/Island: Yorkshire-West Riding Country: England Street address: West Ardsley Nr Wakefield Marital Status: Married Occupation: Market Gardener Laor Registration district: Wakefield Registration District Number: 504 Sub-registration district: Ardsley ED, institution, or vessel: 5 Piece: 27408 Household Members: Name Age Willie Patchett 32 Annie Johnson 31 Dorothy Johnson 8 John Willie Johnson 4 Sarah Hannah Johnson 3
Three of the children in Willie's army record are the Johnsons from 1911.
Births of the children in 1911:
JOHNSON, DOROTHY ADELAIDE - GRO Reference: 1902 J Quarter in NORTH BIERLEY Volume 09B Page 222
Johnson Mary E Johnson N.Bierley 9b 141

PADGETT, SARAH HANNAH mms JOHNSON GRO Reference: 1908 M Quarter in DEWSBURY Volume 09B Page 569
EDIT: sorry, you know all this already, Maddie, and it doesn't help to find the deceased children.

You obviously know where the grave is - could the Church or Cemetery records give you a date for burial to give an idea of the birth/death time frames??

The second keepsake url works
The child named John William is shown as son of W & M Patchett.
His name has not been added to the gravestone like Elizabeth and James, but to a base stone. Is he not part of immediate family.
Adult John William is referred to on the gravestone as John William not William so is it a different person?

Presume this is the marriage with Mary's surname spelt differently. Have you checked births with this variation?
Seems Patchett became Padgett on occasion?
