Out of curiosity I looked for the William and Margaret Miller that Peter Stephen mentions on the 1851 census and it gives William's occupation as a Master Gardener, may just be a coincidence though....

The reason I asked is that traditionally Scottish people tended to name their children in order after relatives. The first son would be named after the paternal grandfather, 2nd son after the maternal grandfather, 3rd son after the father, then onto paternal uncles then maternal uncles and likewise with the daughters but starting with the mother's side of the family.
Although John and Annie do not seem to have stuck entirely to this pattern, there are enough matches to known family names that I would expect there to be a Donald somewhere in the mix if that was indeed John's father's name. As they appear to have named their first daughter after her maternal grandmother, Annie's mother Christian (variations include Christina and Christiana) and have also used her maiden name, Laurie, as one of their children's middle name and the fact that the first son has his maternal father's name as a middle name would also lead me to wonder if the first name, William, was the name of the paternal grandfather, in this case the father of John.
I have seen the record from Peter Stephens that you mentioned and he has John's father as William, giving it possible credence. I also have found them all on the 1841 census

Name: John Miller
Age: 15
Estimated birth year: abt 1826
Where born: Argyll, Scotland

Civil parish: Inverchaolain
County: Argyll
Address: Kilmichael
Occupation: Ag Lab
Parish Number: 514
Neighbors: View others on page
Household Members:
Name Age
William Miller 50
Margt Miller 50
Janet Miller 15
John Miller 15
Margt Miller 13
William Miller 11

I did a quick check of the years around John's birth, as census records can often get the year incorrect due to them only asking the age of people not taking into account that if their birthday was still due that year then their year of birth is a year earlier then estimated. There were 5 John Miller's registered in Argyllshire in the period from 1821 - 1824, but as many births weren't recorded, or the records have been lost, there may be many more. As a quick side note, the 1841 census rounded down the ages of anyone over 15 so that it can be quite inaccurate to the persons true age.
